MysteryQuest examines the theory of whether Hitler escaped from Berlin at the end of World War II. Officially the Soviets claim that after Hitler committed suicide his body was burn and buried. His remains were later unearthed and taken to Moscow by the KGB. MysteryQuest sends a scientific team to Russian to attempts to run tests on those remains, interviews the last surviving member of Hitler's inner circle, investigates a computer recreation of Hitler's Bunker, and searches for additional remains in the places where Hitler was supposedly buried in Germany.

MysteryQuest investigates the enigma of the Bermuda Triangle. The expedition team looks at unidentified aircraft wreckage on the ocean floor, it tests theory that electronic fog is associated with the triangle, and it looks at whether theories about U.F.O. and rogue waves can explain disappearances in the area.

MysteryQuest examines the San Francisco's Zodiac Killer who murdered at least five people and then disappeared. It looks at a new suspect in the murder and offers audio evidence of the suspect to one of few people to hear the Zodiac speak. It also examines new 'touch' DNA analysis of the Zodiac letters and revisits old crime scenes with the original police investigators. Finally, it talks to code breakers who re-examines the Zodiac's letters and also artists who create a age progressed composition sketchy of the murderer.

MysteryQuest looks into the lost city of Atlantis. Researchers examines the theory that Atlantis was really a metaphor for the Minoan civilization of Crete. It looks at sonar images and rock samples from the Caribbean that seem to indicate underwater man-made structures.

MysteryQuest examines claims that there is conspiracy to cover-up the existence of aliens. It examines whether there is a secret military base located in the Nevada Desert called Area 51 where alien bodies and technology are being stored. Investigators look for debris at reported crash sites, chemically analyze recovered metal fragments, and interview a former Air Force pilot who alleges there is a cover-up. They also use surveillance equipment to monitor Area 51 and explore another site to examine the theory that the government has moved its alien research operation.

MysteryQuest examines whether there was a plot to create of Fourth Reich after the fall of the Nazis in World War II. It looks into claims that an organization called ODESSA helped Nazis escape to South America. It sends a team to research Nazi escape routes in Italy and Austria, looks for physical evidence of the organization's existence, and investigates whether a Nazi fugitive's death was faked so he could escape to South America. It also looks into whether other organizations like the Catholic Church and Red Cross assisted ODESSA and whether one of Hitler's inner ...

MysteryQuest examines the secrets and mysteries associated with Alcatraz Prison. It looks at recent allegations that the island is haunted. A science team searches for evidence of paranormal activity and examines what may be the only successful attempt to escape Alcatraz prison.

MysteryQuest investigates the Jack the Ripper murders. One of the world's most notorious serial killers stalked the streets of London for three months killing at least five women before disappearing. An investigative team looks at evidence point at two new suspects (Francis Tumblety and Mary Pearcey) and looks at a theory regard the killer's escape route. The Ripper is also given a criminal profile.

MysterQuest examines England's Stonehenge. The stone circle monument was created in prehistoric times and its purpose remains a mystery. An investigation team looks at bones associated with the site and looks into whether human sacrifices were conducted at the monument. The team examines whether the stone circle served as a temple of the dead where rituals were performed to create altered states of consciousness.

MysteryQuest investigates a haunted house in California called Wolfe Manor where ghostly figures, disembodied voice, cold spots have been reported. An investigative team spends the night there and visits another haunted location with new technology in an effort to record supernatural phenomena. Specialists also examine video evidence of purported ghostly phenomena in an effort to verify or debunk them.
