Nanoha Takamachi has a very ordinary life as a third grader at Seishou Elementary School. She lives with her parents who run a cafe, and her older brother and sister. On the way home from school one day, she and her friends Arisa and Suzuka find an injured ferret in the park. This ferret is actually Yuuno, a young mage from another world. To save him from a mysterious black shadow, Nanoha takes up the magical staff, "Raising Heart."

Her encounter with Yuuno gives Nanoha magical powers, and she succeeds in sealing the mysterious shadow that threatens them.Later, Nanoha listens to Yuuno describe his world and his magic. Just as she decides to help him search for the "Jewel Seeds," they feel the resonance of one in a shrine.

Nanoha leads a double life as an ordinary grade-schooler by day, and a mage by night. Feeling tired, she decides to take a day off from searching for Jewel Seeds, and goes to cheer on the soccer team coached by her father.Once again, she senses a Jewel Seed. Before calamity hits her neighborhood, Nanoha activates a new power of magic with her Raising Heart

Arisa and Nanoha are invited to tea at the Tsukimura home. All goes well until a cat finds a Jewel Seed in the garden and activates it.Nanoha and Yuuno set out to seal it, but they encounter another mage dressed in black. What is her purpose there?

The Takamachi family and Tsukimura family go to an onsen together. Nanoha and the others were relaxing in the onsen, but Nanoha can't stop thinking about the girl in black...Fate...who she met the day before. What is the destiny of the two magical girls when Fate's familiar, Alf also appears and they fight once more?!

Nanoha is worried about Fate. Meanwhile, Arisa and Suzuka are worried about Nanoha. Nanoha is thinking about Fate while recalling how she met her two friends. Confronted by Fate for the third time while searching for a Jewel Seed, Nanoha tells Fate her name, but...

Fate returns to her mother with the Jewel Seeds she has gathered. Nanoha begins to realize what she must do in her fight with Fate. As the two girls fight once more for a Jewel Seed, Chrono, a mage from the Time-Space Administrative Bureau appears before them.

Nanoha and Yuuno are brought aboard the Administrative Bureau's ship, Arthra. Lindy, the captain of the ship, reveals the truth about the Jewel Seeds and their capabilities. The Administrative Bureau takes over the problem of the Jewel Seeds and Nanoha and Yuuno's response is...?

Nanoha and Yuuno continue their search for the Jewel Seeds from inside the Arthra. Fate and Alf hunt for the Jewel Seeds while evading the Administrative Bureau. In order to obtain the remaining six Jewel Seeds which have yet to be found, Fate takes a risk...

Allowed a temporary leave from Arthra, a happy Nanoha is able to visit family and friends.Presea blames Fate for the failure in collecting the Jewel Seeds, which is the last straw for Alph.So Nanoha comes to a decison about the latest incident...

Putting all her faith in her own magic, Nanoha challenges Fate to a final battle.During the confusion, Fate attacks Nanoha with all her strength. Yuno and Alph watch on, while Amy watches over Chrono.And the final result of the battle between the two of them is...!

Presea activates the Jewel Seeds, so she can attempt to open the door to the lost city of Al Hazard.Nanoha and Yūno must accompany Lindy and Chrono to prevent this from happening.Meanwhile, Fate remains unconscious in the medical bay...

Now that the "Presea Testarossa Incident" has come to an end, Nanoha and the others can return to a peaceful life.As the days quietly pass, Nanoha thinks about Fate. Then one morning, Nanoha's phone rings...
